The best Amazon accounting software should reconcile marketplace activity at gross amounts to each settlement and bank deposit while preserving fees, refunds, reimbursements, reserves, taxes, shipping, advertising, inventory, and cost of goods sold. For FBA sellers, it must also explain inventory moving between purchases, warehouses, fulfillment, returns, loss, and removal.

Do not choose an app because it promises automatic imports. Select one settlement from a real marketplace and prove that the source report, accounting entry, clearing balance, and bank deposit agree.

Map the Amazon selling structure

List every Seller Central account, marketplace, region, currency, legal entity, bank account, credit card, fulfillment method, warehouse, and other sales channel. Identify which entity owns the inventory and sales in each market.

Keep marketplace, channel, and legal books distinct. A consolidated dashboard may help management, but each entity’s revenue, taxes, inventory, payables, cash, and foreign-currency activity must remain supportable.

Assume an illustrative settlement contains $42,000 of product and shipping revenue, $3,400 of refunds, $6,100 of marketplace and fulfillment fees, $1,200 of advertising charges, $750 of inventory reimbursements, and several tax lines. Amazon retains $2,000 in a reserve and transfers the remaining net amount.

Posting the deposit as sales would hide gross revenue, refunds, costs, the reserve, and tax activity. The accounting entry should preserve the meaningful components and move the net transfer through an Amazon clearing account. The reserve remains an explained balance until later activity releases or uses it.

Reconcile the settlement source to the posted entry and then match the clearing transfer to the bank. A zero bank difference is not enough if the sales and fee mappings are wrong.

Decide whether the ledger needs order-level entries, daily summaries, or settlement summaries. High-volume sellers often avoid posting every order into the general ledger when a controlled summary preserves the financial components and links back to detailed source data. The right level must support tax, inventory, customer, and audit needs without making the ledger unusable.

Inventory and cost of goods sold

Separate unit quantity from financial value. Reconcile supplier orders, bills, freight, duties, preparation, receipts, warehouse transfers, FBA shipments, sales, customer returns, damaged or lost units, reimbursements, removals, disposals, and physical or third-party counts.

Document which costs enter inventory and how landed cost is allocated. Track goods in transit and inventory held at different facilities. Investigate negative quantities, aged inventory, stranded stock, unexplained adjustments, and reimbursements that do not match the underlying loss.

Amazon FBA accounting software may receive marketplace quantities, but the general ledger still needs a controlled inventory subledger or integration. Compare ending units and value to independent reports and resolve timing differences.

Sales tax and Form 1099-K

Determine where Amazon is the marketplace facilitator and which obligations remain with the seller. Preserve marketplace tax reports, seller registrations, returns, payments, exemption information, and notices. Do not assume one marketplace handles tax for every channel or jurisdiction.

The IRS explains that Form 1099-K is used with other records to determine reportable income and that income must be reported whether or not a form is received. Reconcile the form to marketplace reports and books. A gross information-return amount will not necessarily equal net deposits or financial-statement revenue without analysis.

Multiple marketplaces and currencies

Use separate clearing accounts or equivalent controls for each marketplace and currency when practical. Record exchange-rate differences under a documented policy. Reconcile foreign balances to source statements and bank or payment accounts.
